Vinegar contains mild acid, so it can prove to be a good option for cleaning. You have to make a solution by mixing half a cup of white vinegar in half a cup of water. Now pour this liquid into the bottle and leave it overnight. In the morning, shake the bottle and clean its bottom part with a brush. Finally, wash the bottle with warm water.
